I installed new caps in this controller. Now C3109 (lytic) gets hot and will pop if I don’t remove the power.
At first I thought I must have polarity reversed but not the case.
I have a known good controller that I sat on my bench next to the trouble one and checked each component comparing one by one. Everything matches perfect. The weird part is this SCC was working in the machine before I recapped. I’m at a loss. Has anyone ever experienced this condition before?

Check the voltage across C3109 to be sure the label on the PCB is correct for the Plus and Minus.
I have a major Seeburg jukebox operating company's service manual here for these amps - should help you a bit...

Also keep in mind that older caps marked the + end and new caps mark the - end. (I don't know if that's true for all)
